I just tried to remove all rules but one and it's still not hitting it... Would there be anything that would cause spamassassin to bypass the local.cf?

Those rules, at casual glance, look fine. But any typo in the whole file could cause a problem. Have you run spamassassin --lint lately? That's pretty much your first-check if you've got a problem like this. Sometimes SA's parser gets so confused by a typo it will skip the rest of the config.
