That's because the GUI often gets in the way of good sysadm practices and also automated configuration such as cfengine and the like. One example is the /etc/resolv.conf file, which used to be a simple 3 line file that in karmic has been replaced with a complex and intransparent resolvconf system, that is part of the network configuation gui and clobbers /etc/resolv.conf at every boot.
