Network Manager only controls interfaces that are set to 'Roaming' in System -> Administration -> Network. Your eth1 connection is not roaming, as you've given it static settings in your /etc/network/interfaces file. If you comment out all of the lines related to eth1, then it will be roaming and controlled by Network Manager. Could you try that to make sure that is the case? If so, I will close this bug report, as that is the intended behaviour of Network Manager.
