I just found that quitting all conky processes fixes the problem.
Attached is my .conkyrc file's contents.

** Description changed:

  Everything just suddenly disappears. Windows, the gnome panels, even the
  awn bar. When I move the mouse around, the buttons, text bars, effects
  (glowing buttons, mouseover animations), those that I move the mouse
  over and move or animate, they reappear - but those only. The windows
  and panels in general don't come back. If I alt + click + drag a window,
  the whole window appears.
  
- I honestly don't know what could be causing this. I have a fairly
- average 128MB nVidia graphics card using the restricted driver. I think
- it's fine since I could still watch movies with it (when this problem
- isn't there). I'm including a screenshot to show what happens.
