Karsten Düsterloh released a patch to fix the issue for Thunderbird 3, see the bug report. Unfortunately, there doesn't seem to be much interest in fixing the stable branch as well.
Applying the patch to TB 2 works fine, but it still won't fix the bug. AFAICS, the only chance of getting any current Thunderbird Ubuntu version(s) to deal with Movemail accounts appropriately is finding someone with sufficient understand of how TB works internally who can port the patch to 2.0.0.x.
