I have exactly the same problem. I have two NVidia 8800 GTX's, with one monitor attached to the first card and two monitors attached to the second card. Ubuntu Hardy does not appear to see the second card at all, there is no way to enable it or the monitors on it. The Screen Resolution tool only shows my first monitor and my other two monitors remain powered off.
Installing the NVidia restricted driver did not change this, however when I had done that nvidia-settings worked perfectly and allowed me to set my screens up the way I wanted! It did see the second card and all my monitors and allowed me to enable them all and arrange them correctly. The only downsides I can see so far is that Desktop Visual Effects don't work at all, and the Desktop Background applet doesn't work entirely correctly (it doesn't allow me to set a correctly-scaled background on each monitor).
