I found that when logged into XFce session (for example) both resolution and rotation are correct. Also when I add new user and log with it into gnome session, both resolution and rotation are correct. I tried to found where the problem is, but I was not successful. Looked through gconf-editor, but found nothing interesting.
I think this misconfiguration is somewhere in ~ or ~/.gnome2/ but I didn't find right file. Does anybody knows where the problem could be?
