This affects me too. Pressing Ctrl + H toggles hidden files correctly until a new nautilus window is opened.
I've checked dconf-editor as suggested in http://www.maketecheasier.com/nautilus-disable-show-hidden-files/ and show-hidden-files is false/unchecked, but it doesn't change behaviour of newly opened windows. Going to nautilus > preferences and un-checking 'show hidden and backup files' seems to reset the default preference for new windows. It seems confusing to me to have two different toggles - a global default for newly opened windows (nautilus preferences dialogue) - and a toggle for the state of the current window (Ctrl + H) In previous versions there was only one toggle which switched both visibility in the current window, and newly opening windows (the single toggle was accessible both with Ctrl + H and the preferences dialogue).
