Behaviour seen again on 12.04.3, same texmaker, 30 January 2014.

It was slightly hard to reproduce, perhaps this well help narrow it
down.

Set PDFViewer to Built-in, but not embedded.
Open files master.tex, chap1.tex, chap2.tex in texmaker
Switch the view in texmaker to chap1.tex or master.tex
Quick build, and in the Built-in non-embedded viewer of the PDF, right click 
and 'Click to jup to the line' then texmaker does not know that it had opened 
chap2.tex as the source viewer focus was not on it -- it opens a second copy, 
leading to errors (which copy is being saved? where did the author add text?)

If however the focus was on the correct chap2.tex and you jump back to
it, a duplicate copy is not opened.

Aside: By the way, quick build is set to:
pdflatex -synctex=1 -interaction=nonstopmode %.tex|pdflatex -synctex=1 
-interaction=nonstopmode %.tex|evince %.pdf
(the quickbuild configuration wizard puts "evince %.tex" when adding a the view 
PDF action, but it works with the built-in non-embeded viewer as configured 
under 'Commands' -- even when embedded it has to be set like this to refresh 
the embedded PDF, else the PDF does not refresh until View PDF is clicked again)
