Thanks for your bug report. I'm unaware of any bug causing dataloss on a full disk. To be honest: I filled up my disk a few times without loosing data.
You're settings are stored in your home folder in various hidden directories* (.gconf, .evolution, .mozilla, etc. pp.) So, is it possible you removed unnessesary files in your home directory and did also delete the hidden files by accident?
