I have an ATI Radeon HD4890 and am also having the same problem. It doesn't happen in an Ubuntu Classic session; I am fairly certain that it is somehow caused by Unity's launcher since the area affected seems to be the same size as the launcher. If I scroll using the scrollbar or even by click-dragging the mousewheel there doesn't seem to be a problem. While it has been most noticeable in Firefox, I have tried it in other applications and it seems to happen to a lesser extent in some of them.
