Public bug reported:

If you have a window set to be "always on top", it doesn't need to be
ALWAYS on top. If you press e.g. alt+F2 the window to run an application
should appear in front of your "always on top" window or should at least
be active. It's the same with the system notifications, if you want to
see a calendar, this shoud come in front of all other windows.

Could this be fixed or is it not a bug? maybe it belongs in the
brainstorm rather than here, I don't know.
