As I replied to the bug Onkar forwarded me, since azureus 4.2.0.4-1 I
disabled core azureus updates that compromise sync with the debian
archive and/or the package management system. Currently, this components
are:
* Core Updates: (Since 4.2.0.4-1) This updates the azureus core, I mean,
the azureus jar file and other files for a new version. This must only
be achieved through a package manager update. 
* Core Patcher: (Since 4.2.0.8-1). This component is the responsible of
doing the update itself.
* SWT Libraries: (Since 4.2.0.4-1) The Standard Widget Toolkit Java
libraries. This should be updated either since there's the swt-gtk
package which includes the libraries in debian. Also, in my progress
with eclipse, there's 3.5 (not released yet). Azureus has worked for me
with both versions (the swt-gtk one: currently 3.4.2, and the
eclipse-dev one: 3.5.0), no need to update them from azureus, since
it'll break a lot of things (in the remote case it succeeds with the
update). 
Hope that makes some clearance.
