dist-upgrade updated the packages and installed the new packages correctly (sorry that I can't give the exact output anymore). I don't have Gnome's update-manager installed, but if it uses the same /usr/lib /update-notifier/apt_check.py file, I would assume the results would be the same.
This bug may belong with KPackageKit instead of update-notifier.
