I think this happens if you delete kernels, then try to remove the modules after deleting /lib/modules/kernelname and so. I think this can be fixed by touching the files that it does not find above. I think this affects all module packages. (ubuntu-modules ,restricted-modules, backports-modules). While removing modules, the package could be lenient and allow clean exit even if the folders do not exist.
