I can confirm this in Intrepid, I was about to report it myself. This is especially annoying when you resize non-maximized windows to fill the whole screen (for example as a workaround for bug #344144). These windows appear similar to maximized windows except for the tiny rounded corners, but trying to close them the usual way will result in another window being closed.
