I've got the same problem and have tried various combination of configs and versions of cisco vpn and rdesktop. Finally I believe I've found a workaroud. If I run vpnclient as a normal user, the issue occurs. But if I run it as root like 'sudo vpnclient connect <profile>' the rdesktop issue doesn't happen again.
