Dann würde ich mir die Mühe machen, und es einmal ordentlich per
Composer anlegen.
Dann reduzieren sich die zukünftigen Updates auf die Anpassung der
Comoser-JSON und auf die Konsoleneingabe
"composer update"

P.S. Aktuell habe ich eine lokale Instanz meiner Webseite per Composer
installiert und unter XAMPP auf einem Windows-Rechner laufen.
Zum Aufspielen des Updates auf den Server nutze ich ssh und Magallanes
4.x, wobei dafür das virtuelle Ubuntu unter Windows 10-Home brauchte,
weil ich dem blöden Windows nicht den ssh-Key unterjubeln konnten. Das
größte Problem war dabei der Zeitfaktor. Es ist extrem zeitaufwendig
(keine Ahnung warum), weshalb ich die Zeitlimits für PHP-Prozesse
ziemlich (30 min) hoch setzen musste.

Im Install Tool alle Caches löschen usw…. Backend reload 9.5.5

der 6.x Installation:
/var/www/mywebroot.com:
.htaccess
index.php -> typo3_src/index.php
typo3_src -> ../typo3_src-9.5.4
typo3 -> typo3_src/typo3
usw.
D.h. der Core ist unterhalb bzw. parallel zum Webroot - ist das
vielleicht das Problem?

Da war die ursache, dass wir auf dem Rechner, nur eine Typo3 Installation
(core) hinterlegt haben, somit die symlinks nicht dem Standard entsprechen.
Könnte das bei Dir auch der Fall sein?
