I am using MySQL 4.0.15 and Connector/J 3.0.9-stable.
Tomcat 4.1.12 is trying to do authentication using a JDBC realm, ie. using
tables in MySQL.

During normal usage Connector/J seems to work fine. However, if the
connection hasn't been used for a while, then when the first query happens I get
one of 2 stack traces. Subsequent queries appear to work fine.

This bug has been reported to MySql..
