deletes the parent domain directory, but doesn't appear to delete either the parent or the alias from the mdb or whatever it's storing it's information in

Looks like things somehow got really screwed.
When in doubt, just edit the /var/qmail/users/assign file, and virtualdomains and rcpthosts accordingly. Then run /var/qmail/bin/qmail-newu to update the cdb file. You'll also want to hup qmail-send. That should set things up manually to how you want them.
