But fundamentally, is this an issue of RDPing from a system with one monitor to a system with two? Because newer versions of Remote Desktop (and I'd hope the Citrix Receiver) should be able to support multi-monitor setups. Perhaps just a client upgrade will fix the issue?

No, My workstation at home has 3x 24" monitors. The one at work has 4x 19" monitors. There's plenty of screen real estate at home. It seems to be related to either the second video adapter or the negative offsets for the screen. The Citrix client is the latest one I could find for Linux, it has a few quirks, but overall I have figured out how to make it work.
