My two cents: 1. If you are open to non VMware solution, look at qemu http://www.nongnu.org/qemu/. It runs via command line and can run in non-graphic mode, so no pop ups,etc. It also can convert vmdks to qemu format images so you can use any existing vmdks. If you want only Vmware then I think you will have to write a script which can start vmware for you and do away with pop ups. You can look at AutoIT http://www.autoitscript.com/autoit3/index.shtml for writing such scripts.
2. If your guest OS is linux, you can include your own service in the startup list. Look at "chkconfig" command for this. If your guest OS is windows then I think you need to change properties for STAFProc service so that it starts automatically.
