It can't query the version from spamc because that one doesn't provide any version information (another thing I will fix for 2.70). But as I dont' know qmail-scanner and how it works I have no idea at all how this happens... (he says and goes downloading the qmail-scanner tarball :-) Ok, now I know. It seems like qmail-scanner caches the versions of the helper scripts in a file called qmail-scanner-queue-version.txt. So that one just isn't up-to-date. In the manual-install.php I found a line which says /var/qmail/bin/qmail-scanner-queue.pl -z # to initialize the version file.
