You're misinterpreting the man page:

"Another thing to be aware of, is that typically you should aim to train with at least 1000 messages of spam, and 1000 ham messages, if possible. More is better, but anything over about 5000 messages does not improve accuracy significantly in our tests."

This isn't telling you you should train SpamAssassin 1,000 messages at a time; it's telling you it's a good idea to train SpamAssassin with a couple thousand messages total.

Feeding sa-learn one message at a time is fine. Go for it.
