SA shouldn't disable anything in HTML, and if the message doesn't get marked as spam there should be absolutely NO change to the body whatsoever... if it does get tagged as spam, depending on how you have SA set up, the only things in the body it might change are to add a spam report, or to change mime-types to text/plain.
Of course, other tools in your mailprocessing might modify HTML.. but that's nothing that SA cares to do.
