Each user would put recipes in their ~/.procmailrc file to filter through
SA. Opting in/out would be as simple as using/not using the recipes. Here's
a basic example:

# SpamAssassin
######################

:0fw
| spamc

:0:
* X-Spam-Status: Yes
$MAILDIR/Spam

######################
# End SpamAssassin
######################

If you're not using spamd, substitute "spamassassin" for "spamc" in the
above example.

You can find out more about procmail by issuing the command: man procmailrc

If the users don't have shell access, this won't be easy to maintain. You
should probably look at the mysql/SA integration in that case.

Howeveer I'm pretty clueless on how to set up spamassin to work in this
environment
I'd like to set up a system wide filter and allow users to opt in and out.

Any ideas how I can begin this. I've been reading the faq at
spamassassin.org, however I'm having trouble getting started
