Actually, it now can (since 2.20).  Just put

allow_user_rules 1

in the /etc/mail/spamassassin/local.cf and then rules in
~/.spamassassin/user_prefs will be parsed and used.  Be very, very careful
turning on this option -- it can be a big security hole.
