I see similar behavior, but my spamassasin is working, but I still see in 
my maillog the line about "Still running as root:"

Mar 27 19:26:48 spamassasin spamd[25004]: identified spam (25/5) for

Mar 27 19:28:11 spamassasin spamd[24987]: connection from 
mercury.shreve.net [ 208.206.76.23 ] at port 2720

specified, not found, or set to root.  Fall back to nobody.
Mar 27 19:28:11 spamassasin spamd[25005]: identified spam (20/5) for 
signal:99 in   0 seconds.
Mar 27 19:32:21 spamassasin spamd[24987]: connection from 
mercury.shreve.net [ 208.206.76.23 ] at port 3483
Mar 27 19:32:21 spamassasin spamd[25022]: Still running as root: user not 
specified, not found, or set to root.  Fall back to nobody.
Mar 27 19:32:27 spamassasin spamd[25022]: clean message (-2/5) for 
signal:99 in   6 seconds.
Mar 27 19:33:07 spamassasin spamd[24987]: connection from 
mercury.shreve.net [ 208.206.76.23 ] at port 3636
Mar 27 19:33:07 spamassasin spamd[25023]: Still running as root: user not 
specified, not found, or set to root.  Fall back to nobody.
Mar 27 19:33:12 spamassasin spamd[25023]: clean message (-2/5) for 
signal:99 in   5 seconds.
