I've seen similar: I'm running all my mail through a "spamc -f" on my mail gateway (a Pentium 75), and every now and then a pile of mail comes through without any SpamAssassin headers at all. My guess is that the filtering gets so heavy that the spamd daemon refuses connections, but I have no proof yet.
