We've seen issues where using: JobAcctGatherType=jobacct_gather/linux gathers incorrect values for jobs (in our experience MPI ones). We constrain jobs via cgroups and have found that using the cgroup plugin for this results in jobs not getting killed incorrectly. Using cgroups in Slurm is a definite win for us, so I would suggest looking into it if you've not already done so.
