do you have your keymap set in the xorg.conf.d ? If not, it would seem
natural that they would reset to X server defaults.

Can you post/describe your config files you use to achieve this ?
Afaik you should create necessary xorg.conf.d entries for your input device
to have them persists across device plugging/unplugging, at the very least
