We have narrowed it down to what I think is a bootstrapper (Bindle)
problem. We have a Bundle that will check for a few pre-requisites,
download and install them then finally install the main msi. I run the
main msi alone and all goes well.
Not sure if that helps.

related bundles already on the machine? Just a gut feel tells me there will be
a bundle in the package cache and possibly the state data file is corrupt.
