Might be a corrupted database. Try moving it and start with a clean one. If the lint succeeds it is your bayes db.

sudo -H -u username spamassassin --lint -D

You don't say what version of SA you are running. But from the output, it
appears that you have a recent SA version and a very old set of options in
your local.cf file. You also have an unusably old version of Net::DNS on
your system, so net tests won't work in SA.

If you're running 'spamassassin --lint' as root, I guess you should look
in /root/.spamassassin/user_prefs as well.
