I've recreated it, and it is there, both in Nautilus and when I use the
terminal, but it doesn't show as my Desktop - that still shows /home.

I would do "find / -name Desktop" rather than "./" which only searches
below the current directory.

Have you searched for the Desktop directory to see it has moved? It can
be quite easy to accidentally

I would also free up some space. Check your logs under /var/logs too, there
may be some relevant warnings on there too.

Now tonight it has done it to me - I was using Filezilla, and couldn't
find Desktop in the directory listing. So I typed it in manually, and it
