First of all, I wouldn't recommend doing an upgrade jumping a release
over, you went straight from 11.04 to 12.04 without upgrading to 11.10
first, this is not supported and can have unexpected complications.

Hmm, not exactly #1003842, since you don't have the problem that some
nameservers are "screening off" others with NXDOMAIN.
The worst we can say about dnsmasq in this context is that it could
behave better in the case where several listed upstream nameservers are
unreachable.

The only way I can see for this to occur is if a DNS server is return wrong (ie
NXDOMAIN or NODATA) answers, no answer shouldn't be a problem.
I suggest adding --log-queries to the dnsmasq configuration to try and
get a handle
