I can confirm this behavior when using Intellihide (but not Autohide) with the latest bzr revision. I am not sure what version of GNOME Do you are currently using. At least with the latest source version, you can switch Hiding in preferences of Docky to Autohide or None and it should work fine.

If Totem isnt going fullscreen, I doubt it is a problem with Docky itself. Docky is simply setting a region of the screen that is reserved (sets _NET_WM_STRUT_PARTIAL) and has its window type set as _NET_WM_WINDOW_TYPE_DOCK. This seems to be a problem with either Totem or the windows manager. **
