Properly fixing this requires a few things, most notably not needing
users to run Wine from the terminal (since simply having the folder open
in a terminal is enough to prevent ejection, especially when running
setup.exe there). Gnome eject needs also to be made aware of the Wine
eject program whe

If you want to kill all Wine processes, running wineserver -k should do
the trick and spare you a reboot.
Is this 100% cpu usage only after using ies4linux? It might be a
problem in that script.

I'm willing to do a stable release update to fix this, however I'll need
to figure out which specific patch fixes the problem; simply upgrading
to 0.9.60 isn't a good idea, as that likely introduces other
regressions. Thank you.

Sure. It's an easy change, although winecfg won't let you remap your
C:\ drive these days for very good reasons.
