I have had the same issue with WD's advanced format HDDs since Oneric (precise as well). Have spoke to WD and according to them misaligned extended partition was an error with dusk utility because 'parted - print ' showed the main partition beginning at sector 2048 which is divisible by their 512 s

The fix for me was to fire up GParted, delete the partition, recreate it with 1M of blank space before it, and un-check align to cylinders. Everything is pretty now. I tried just doing a resize operation at first but that took forever. I think it was illustrating to me the problem of block mis-al
