The same problem here with an Acer AX 3900. The hard disk is an "ATA WDC WD10EADS-00M2BO". I tried to install Ubuntu 12.04 64bits twice and both times it completely broke my partition alignment. Looks like the guided partitioning creates the partitions WITHOUT space before or after them.
