The same problem here with an Acer AX 3900. The hard disk is an "ATA WDC
WD10EADS-00M2BO". I tried to install Ubuntu 12.04 64bits twice and both
times it completely broke my partition alignment. Looks like the guided
partitioning creates the partitions WITHOUT space before or after them.

Another funny consecuence of this is that the BIOS stops detecting the
DVD drive till I fix again the partitions.
