I am not able to reproduce, I have set "se" in xorg.conf like you have,
and I have switched to Finish keyboards to get the same gconftool-2
output as you have. However, what I find strange is your first XKB line
says "sv" instead of "se", and that you have "basic" in the second one.
Can you pleas

I have the exact same problem whenever I try to change my layout. I can
also not access any of the third-level signs (such as the much needed
"at-sign")
This is my output:

I think the Swedish text was just cut'n'paste from what his machine
reported, here is a rough translation:
"Error during activation of XKB configuration.
This can be caused by:
- a bug in the lixklavier library
- a bug in the X server (tools xkbcomp, xmodmap)
- X server with incompatible implement
