I did not dig into kernel bisection yet.
I've first restored an old Backup of January 2012 of Ubuntu 11.04 with kernel
2.6.38-13-generic.
I was astonished that the hdd also is NOT mounted with this os version.
As the HDD case now is also plugged directly into the mainboard's rear USB3.0
slot, ins

As you noted this worked in Natty, and then after some update it stopped
working, indicates a prior issue fixed going from Lucid to Natty, and
regressed in Natty by an update.
The next step is to find the kernel regression in Natty that caused this
problem.

I've downloaded and burned the ISO and started with the live CD.
This Ubuntu version is also not automounting my HDD at the USB3.0 port.

The different boot parameters did not have an effect. It looks all pretty much
the same and the HDD did not have been auto mounted at any time.
I used this mainline kernel for the tests:

The problem persists, the external hdd is not auto-mounted.
