The ubuntu repositories contain dogtail version 0.6.1, which is geared towards
gnome2.
For gnome3 compatibility, you need to manually upgrade to dogtail 0.8.0.
This is how I upgraded:
1. Remove old dogtail version by typing:
sudo apt-get purge dogtail-python
2. Install new dependency:
sud

This particular machine has been further upgraded with every new
release. It is currently running Karmic Koala. No problems with the
partitions during any of these updates.

My acroread version has been updated several times since then, I am currently
using 8.1.3-0medibuntu0.8.04.1.
Installed in /usr/lib/Adobe/Reader8 ==> correct location.
There is no PPKLite.api in that tree ==> no broken dependency.

Ran into the same problem.
Upgraded from an up-to-date Gutsy to Hardy yesterday. No alpha, beta or
RC versions of Hardy installed. Hardy distribution from the
ubuntu.mirrors.skynet.be mirror. Numpad broken after the upgrade.
Same solution: switch "allow to control pointer using keyboard" to off.

Digged deeper into this and found the following:
/usr/share/setup-tool-backends/scripts/partition.pl scans for empty
space by comparing the start of a partition with the end of the previous
partition. If these are not on subsequent cylinders, the script assumes
empty space.
If a partition starts
