I'm currently unable to change my cursor to line in tmux 1.6 when using
'\033[6 q' as defined in http://code.google.com/p/mintty/wiki/CtrlSeqs,
but the block (\033[0 q) and underline (\033[4 q) work as expected. If I
set my cursor to a line (echo -n -e '\033[6 q') prior to starting tmux,

No, I was referring to the default clock in the status bar.
I've fixed it since using the status-right option.
I just searched the man page for time and date and not realizing there was
a separate clock, assumed it was it.
Thanks for the help.

What clock are you talking about here? The one you see when you press C-b t?

Well I don't, since I use zsh. If your terminal emulator supports 256
colors, it should set an appropriate TERM for you. If it doesn't, you
should find a new terminal emulator.

The clock settings remain the same when running the commands directly using
C-b : .
"tmux source $HOME/.tmux.conf" didn't work either.
I'm using it in gnome-terminal Version: 3.0.1-0ubuntu3.
The clock settings are the only settings that don't work.

To add to what Nicholas said, you can also reload your config by running
"tmux source $HOME/.tmux.conf"

I have the following in my .tmux.conf:
set-window-option -g clock-mode-style 12
set-window-option -g clock-mode-colour white
However the clock mode or color does not change.
I'm using tmux 1.5.

Well, I'm reluctant to add things that aren't a standard part of most
*nix distributions. Especially since they seem to keep adding new ones.
If they had made them all GNOME_* or something like ssh it'd be better.

Or you can usually get whatever you want by selecting one of the
predefined layouts with ctrl-space and swapping or moving stuff arounf.
