I looked in the perl code of the qmail-scanner.pl and I think that it does all of the quarantine tests on the email before it even runs the Spamassassin check. I am not sure how to get the Spamassassin headers into all the quarantined and rejected emails. Could look at --sa-alt but I am not sure
