Windows should normally know how to handle GPT, yes. I honestly don’t know
why. Perhaps GPT handling only extends as far as internal disks, but not
external ones; perhaps on external disks the EFI system partition breaks the
one-partition rule. Honestly, I don’t know, but if I were you, I’d t

Perhaps try a full disk erase, and set the scheme to MBR. It’s possible that
Windows is confused by a partitioned USB stick with multiple partitions, I
suppose.
