No, it shouldn’t. That is really odd. I’ve only had issues with other custom
mailboxes disappearing, but was able to locate them with some persistence and
effort.

Thanks, John, for your reply. In the end I had to disable & enable again my
ICloud account, which much to my relief brought all the mailboxes back into
Mail app. Weird though. It took me 2 hours to work it out. Surely it
shouldn’t be like that?

Make sure you have the mailbox table expanded. Sometimes, the account
collapses or you might have to look further down the list of mailboxes and
expand an item down there.
If it’s your unified mailboxes, you have to bring them back.
