Hello all, good news I have finally fixed it.
What I had to do and now that I remember doing before the update was to go into
the view menu and selected collapse all conversations. Strange but there you go.
Actually, I prefer doing this because then for me I don't get confused if a lot
of message
I have been toggling between both classic and modern view and both are working
fine

Amazingly conversation threading has worked perfectly fine for me in 10.9.2 I
have read that issues with mail still exist and that different people are
having different issues in mail still. What is working fine for many is not
