I think you need to do much of it manually. Have a look at the test.lyx.zip

for one example of how to do it.
BTW I agree with Uwe that table captions should be on top not on the bottom

Hi Samuel,
try to insert \footnotemark in ERT instead of footnote where you want
to add the footnote. After the table put:
\addtocounter{footnote}{-"number of footnotes in the table"}
for the first footnote in the table put:
\footnotetext{"your footnotetext"}
and for all the following footnotes:
