Oops, sorry, of course it was \RequirePackage. Modifying the layout as you
suggested fixed the error, thanks! I'm seeing some undefined sequence
errors now but those are less mysterious.

That's odd! Are you sure this is the code (not
\RequirePackage{natbib})?
If it is the latter, add the following to your layout file:
Provides natbib 1

Hi LyX users,
I'm running into an error while trying to use a custom .cls file with LyX.
It's Article-based, so I didn't do anything fancy with the layout file, and
everything appears to be compiling fine when I hit "show output anyway".
But I do get this "Option clash for package natbib" error:
