Stef, I do my PDFs with Insert -> File -> External Material. If necessary I put a little ERT in front to it fits on the page (Portrait vs Landscape), but that is not relevant here. All links in the PDF continue to work. However, I would start looking at translating the Powerpoints with Pandoc
